Omphalis vs Zotero

# Zotero vs Omphalis: keep Zotero for citations, finish the paper in Omphalis

Zotero is where many researchers keep the citation record, the PDF, the highlights, and the bibliography. It is free and open source, from an independent nonprofit, on Mac, Windows, Linux, iOS, and Android. It cites in Word, LibreOffice, and Google Docs, with over 9,000 styles, and group libraries are free. If the job is managing references and writing with citations, stay with Zotero.

People searching for a Zotero alternative are often stuck on a different job: the papers are saved, and the hard sections are still unread. Omphalis is a workspace for understanding those papers. It imports chosen items from Zotero on Pro and up, with a read-only key, and can bring your Zotero annotations in beside the document. Keep Zotero for the references. Read the hard papers in Omphalis.

## What does Zotero do well, and when should you stay?

A note keeps a highlight, a link back to the PDF page, and a citation. Show on Page opens that page. Annotations stay in the Zotero database unless you export them. Zotero 7 added EPUB and snapshot annotation and desktop ink. iOS already had ink, highlight, note, and image annotations, and a barcode or DOI scan. Zotero 10 (August 17, 2026) adds Reading Mode, a reflowable view you can still mark up, and Read Aloud that skips citations, headers, footers, tables, figures, and equations. Read Aloud on iOS (October 5, 2026) adds Annotate Sentence. Stay when citations, a shared bibliography, ink, or an offline desktop library is the whole task.

## What are the two jobs behind a Zotero alternative?

People comparing Mendeley, EndNote, or Paperpile with Zotero want another reference manager. Omphalis is not one. Zotero documents [importing from other tools](https://www.zotero.org/support/moving_to_zotero) if a library needs to move. The other job is the papers you already saved and have not finished. Reading Mode and Read Aloud put the words in front of you. They do not explain a paragraph that assumes a method you do not have, and they do not set that paper beside the article, the talk, and the podcast. This page is for that job.

## How do Zotero and Omphalis compare?

| Compared on | Zotero | Omphalis |
| --- | --- | --- |
| Built for | Collecting, organizing, annotating, citing, and sharing research. Free and open source, from an independent nonprofit. | Getting through a dense paper you already saved, with explanations beside hard passages and marks that reopen them. Not citations or a bibliography. |
| Formats | Citation records and files. PDFs, and since Zotero 7 also EPUBs and webpage snapshots. | The paper sits in the same Library as the articles, podcasts, and YouTube talks you saved on the topic, each opened the same way. |
| Reading view | A PDF reader, plus Zotero 10 Reading Mode: reflowable text, adjustable font, size, and spacing, no headers, footers, or columns. Images, tables, and figures render as in the original. Highlight, underline, and notes work in Reading Mode. | Extracted text with a section map. Keep the PDF for figures, tables, equations, and layout that carries meaning. |
| Help with hard passages | No explanation beside a hard passage is described. The help is Reading Mode, notes, and Read Aloud. | Open an explanation (Source, Define, or Expand) beside a term the paper assumes, or select a phrase and choose Learn more. The paper stays on the page. |
| Annotations and return | Highlights and underlines. A note keeps the page link and a citation. Show on Page opens that page. Stored in the Zotero database unless exported. | A mark, a note, and a tag such as Confusing, Important, Disagree, or Use later. The Marks rail and the Library Marks list reopen the passage. With Zotero annotations on, they come in beside the document. |
| Listening | Read Aloud skips citations, headers, footers, tables, figures, and equations. iOS adds Annotate Sentence. Standard voices are unlimited for Storage subscribers and 2 hours a month on free accounts. Premium voices are up to 2 hours a month for individual Storage subscribers. | Listen reads the extracted text aloud. Zotero's Read Aloud reads the PDF, EPUB, or snapshot and skips what is not the argument. |
| Citations and bibliography | Yes, in Word, LibreOffice, and Google Docs, with over 9,000 styles. Group libraries at no cost. | No. Omphalis does not insert citations or build a bibliography. Keep Zotero for that. |
| Ink | Yes on iOS and on the desktop since Zotero 7. Reading Mode shows ink in the PDF view rather than creating it there. | No ink. If handwriting on the page is the work, stay with Zotero. |
| Platforms | Mac, Windows, Linux, iOS, and Android. The download page offers Zotero 10. | A web app, iPhone and Android apps, and Chrome and Firefox extensions. There is no desktop app. |
| Price | The program is free. Storage is 300 MB free, then $20 a year for 2 GB, $60 for 6 GB, or $120 for unlimited. Group files use the owner's storage. | Free is $0. Pro is $9 a month or $90 a year. PDFs are read on paid plans and during the trial. On Free a PDF is kept and is not read. Importing from Zotero is on Pro, Premium, and Scholar, not on Free. |

## What does reading a dense paper look like in each?

Take Attention Is All You Need, already used on the [PDF](https://omphalis.ai/read/pdf) and [research papers](https://omphalis.ai/research-papers) pages. In Zotero, Reading Mode reflows the prose, a note keeps the page link and the citation, and Read Aloud skips the citation clutter. In Omphalis the paper opens as extracted text with a section map. An explanation of attention mechanisms can sit over the abstract while the next sentences stay on the page. A mark reopens that passage later. The capture is Omphalis, not Zotero. Figures, tables, and equations stay in the PDF you still have in Zotero.

## How do you bring a Zotero library into Omphalis?

The import is on Pro, Premium, and Scholar, not on Free. Connect Zotero from the Library, browse, and import only the items you choose. Omphalis shows what it will read before you approve access. Zotero creates a read-only key for items, collections, and files, including groups. Omphalis refuses a key that would let it write, and disconnecting deletes the stored key. Turn Zotero annotations on and those notes come in beside the document. A daily check stays off until you turn it on. Nothing is written back, and nothing becomes a citation. See the [privacy policy](https://omphalis.ai/privacy) (section 3.16) and the [pricing table](https://omphalis.ai/pricing). Readwise Reader is the other Linked source.

## Where do the papers sit next to the rest of the topic?

The papers live in Zotero. The article, lecture, or podcast on the same question can sit beside them in Omphalis, each opened as a cleaned page with a section map. Ask answers across those saved sources and cites the passage. [LiquidText](https://omphalis.ai/vs/liquidtext) and [MarginNote](https://omphalis.ai/vs/marginnote) are for a canvas or cards, including ink. [Elicit](https://omphalis.ai/vs/elicit) searches the literature and imports from Zotero. Omphalis starts once you have chosen the paper. Open an explanation on the [reading comprehension](https://omphalis.ai/reading-comprehension) page's terms, beside the passage, then go back to the authors' sentences.

## What if the search was Mendeley versus Zotero?

You are choosing a reference manager, and Omphalis is not one. This page makes no claim about Mendeley, EndNote, or Paperpile. Use [Zotero's import guide](https://www.zotero.org/support/moving_to_zotero) if you are moving a library into Zotero. If the unfinished part is the reading, use the comparison above.

## Who should pick which?

### When should you stay with Zotero only?

Stay for citation-heavy writing, a shared bibliography, ink on an iPad or in the desktop reader, or an offline desktop library. Zotero already has Reading Mode and Read Aloud.

[Visit Zotero](https://www.zotero.org/)

### When should you add Omphalis?

Add it when saved papers stay unfinished, a passage needs an explanation beside it, or the papers should sit next to talks and articles. Leave the citations in Zotero.

[See the Omphalis reading workflow](https://omphalis.ai/product/web-app)

## What do Zotero and Omphalis cost?

Zotero is free. Synced storage is 300 MB free, then $20 a year for 2 GB, $60 for 6 GB, or $120 for unlimited, on [Zotero's storage page](https://www.zotero.org/storage). Omphalis Free is $0. Pro is $9 a month or $90 a year. PDFs are read on paid plans and during the trial. On Free a PDF is kept and is not read. The Zotero import is on Pro, Premium, and Scholar.

30-day trial, no card required. Includes 600 comprehension units, 200 Ask voice minutes and 15 assistant answers a day.

The trial does not add citations, bibliographies, ink, or a desktop app. Those limits stay on every plan. Plan details are on [pricing](https://omphalis.ai/pricing).

## A good Zotero alternative for reading the papers

If you want a different reference manager, compare Mendeley, EndNote, or Paperpile. If you want to keep your Zotero library and get through the dense papers in it, Omphalis imports items from Zotero on Pro and up, keeps your Zotero annotations beside the document, and adds a section map, explanations beside hard passages, marks that reopen the passage, and Ask with citations. Zotero stays the place for citations and bibliographies.

## Before you choose

### Is Omphalis a Zotero replacement?

No, not for references and citations. Zotero keeps the record and inserts citations into Word, LibreOffice, and Google Docs. Omphalis does none of that. If the job is managing references and writing with citations, stay with Zotero. Use Omphalis to get through the hard papers.

### Can I import my Zotero library into Omphalis?

Yes, the items you choose, on Pro, Premium, and Scholar. Connect Zotero under Library, Linked sources, and import only those items. Zotero creates a read-only key for items, collections, and attached files, including groups. Omphalis refuses a key that would allow it to write. Nothing is written back.

### Do my Zotero highlights come with the import?

Yes, when Zotero annotations are on. The key then covers your notes, and those annotations come in beside the document. A daily check stays off until you turn it on. Disconnecting removes the stored key. Imported items stay until you delete them.

### Does Omphalis write back to Zotero or make bibliographies?

No. Omphalis does not write to Zotero and does not generate citations or bibliographies. Marks you make in Omphalis stay there. The citation plugins and the group library stay in Zotero.

### Zotero has Reading Mode and Read Aloud. What does Omphalis add?

Reading Mode and Read Aloud are real, and Omphalis does not replace them. It adds an explanation beside a hard passage, a section map, a mark that reopens that passage, and Ask with citations across the articles, podcasts, and talks saved beside the paper. The page is extracted text, so figures, tables, and equations stay in the PDF.

### What if I was comparing Mendeley and Zotero?

That is a reference-manager question. Omphalis is not one, and this page does not rank them. Use Zotero's import guide if you are moving a library. If you want to keep the library and finish the papers, that is the job here.
